Ok, so workarounds are:
1) use OTX file, or
2) have channels in this order in the radio: AETR, Gyro, Pitch, or
3) after remapping channels, save settings and restart the wizard from the beginning (probably works, not tested).

Option 1 is no solution for me, as I prefer to set-up everything on my own and know exactly what is configured there. But hopefully 2 and 3 will work. I wish I recall this thread next time I configure Spirit.

The provided OTX file has pitch and nick mixed up.

I'm just setting up a brand new Spirit unit, and I can confirm solution 3 works.

I will remember this in future. But with my previous 2 units it was 2h wasted time trying to figure out why stuff doesn't work. So I think it would be good to make a fix for other users, so they don't get stuck there.

The problem is, that the wizard only works fine if you don't change the layout (channel assignment). If layout needs to be changed, min / max / center values seem to be garbage... And new layout needs to be saved to unit first, and unit + wizard restarted.
