I'm using the Graupner MZ-24 as my radio and have the throttle servo connected directly to channel 6 on the receiver. I had to reverse direction the channel 6 to get the throttle moving in the right direction. I noticed in the FBL software that channel 6 is assigned to pitch. Does it matter that the servo graph in the radio moves in the opposite direction of the graph in the FBL software? Or should I just use channel 1 on the RX and reverse the direction so the throttle moves in the correct direction and keep channel 1 unassigned in the FBL?
Graupner is saying the default channel map is that Channel 1 is collective and Channel 6 is throttle. They are saying I should change the channel assignment in the Spirit. The default channel assignment is:
Pitch = CH 1
Aileron = CH 2
Elevator = CH 3
Rudder = CH 4
Free = CH 5
Throttle = CH 6
Should I map the channels in the software to match the above?

no need to change anything.
Graupner has just different channel layout. But important is just Diagnostic tab - if channels there are moving properly, then all is OK.
If Throttle in the unit is unassigned, than you do not have to worry about throttle at all. This is just mattter of receiver.
