More than 6 channels to 4 ports?

How do you combine more than 6 channels from the (PWM) receiver into 4 input ports on the Spirit 2 unit? I see how the Elevator, Aileron, and Pitch connect to one port with three signal inputs. I also see the dedicated Rudder port.
And yes, I read the manual but it is not clear.

Aileron, Pitch, Elevator is connected with special cable which carry all these 3 channels.
Then there is RUD port and AUX and AUX2 ports. These carry next 3 channels.

Let me ask the question in another way...
How do the remaining 3+ channels get wired from the receiver to the AUX and AUX2 ports? Can you please share a picture or diagram of how this is wired?

This is completely dependent on your radio and receiver. Each system has different channel layout and naming.
So without additional information about your equipment I can't tell you anything specific.

Here are some details:
1) I am using a Sanwa/Airtronics RX-1011FS 2.4GHz FHSS-3 10-Channel Receiver.
2) I am using a Spirit 2 unit.
3) I want to connect the following channels:
a) gyro gain
b) governor
c) rescue
d) Aileron
e) Elevator
f) Pitch
g) Rudder
How would this be wired? Can you please show a picture or diagram of an example?

Chapter 6 PWM Wiring
Throttle is connected directly to the receiver. Rescue is activated and deactivated via Gyro Gain. Bank switching via Aux.
Standard receiver cabling (PWM) is the cheapest ans easiest option, although always possible.
Does your receiver have no way of using a single line connection with a protocol that is supported by Spirit (in the simplest case PPM, better are S-bus, SRXL, SRXL2)?

Airtronics does not support S-Bus.

You can see it in the linked page above, but I will rewrite it to be more clear:
Following ports are all of the Spirit unit
a) gyro gain channel - AUX1 port
b) governor channel - no need to be connected (if you have external governor device then a free port of your receiver)
c) rescue channel - no need to be connected anywhere - you can control by Gyro Gain
d) Aileron channel - AIL pin (top) from ELE/PIT/AIL
e) Elevator channel - ELE pin (bottom) from ELE/PIT/AIL
f) Pitch channel - PIT pin (center) from ELE/PIT/AIL
g) Rudder channel - RUD port
